I have a 24 volt trolling motor system hooked up in positive to negitive and the negitive lead from one battery to the trolling motor and the positive lead from the other battery hooked up to the positive of the trolling motor. My question is do I only use one bank of my on board charger and hook it up the same way? It seems like if I hook up to both batteries that I would have a cross polarity probablem?

Connect both batteries, one from each bank of the charger. The charger should be isolated from each bank, so no need to remove the jumper. Plug it in, and charge away. Some say to disconnect the TM while charging, but I have never done this, and never had a problem. Electrically, it doesn't make sense that you would have to do this.
