May be a stupid question but it seems like the stern on my Tuffy sits awfully low in the water, doesn't take much of a wave to come over the back. Is this normal?

The pre 2005 1990's will look like they squat a little depending upon how the boat was loaded, so no, it is not unusual. It is mainly a function of the shape of the rear portion of the hull above the rub rail, some manufacturers design the rear part of the deck insert (see Yar Craft Storm) to offset this appearance, Tuffy did not in that model. These models have been running the waters of Winnebago, Green Bay and Bay de Noc for years, so it doesn't affect the performance of the boat. If you would like to offset the look the best suggestion is to play around with different ways of loading the boat.
